You can only move a line segment to one layer, so if a line shares geometry from two layers (outline and pocket or two pockets), then you will have to add drawing geometry/lines over the top of the drawing lines. Where you need to overlay a rectangle would be in an outline of a part, that would consist of many short lines because of intersecting lines. Those overlaid lines are not affected by the bug, and will shift with the changes in the model, and will continue to export properly. However, if there is overlapping geometry, you need to overlay rectangles, circles, or other drawing geometry over the top of the drawing lines and constrain that to the drawing geometry. Unfortunately there currently is a bug that will stop those layers from exporting if the size of the model is subsequently changed (being worked on right now by Alibre). If you need a layered DXF, create layers and use SET LAYER to move the line geometry to those layers. AutoCAD 14 DXF usually works best for me. You need to create a drawing of your part, and then EXPORT the drawing to DXF. While we do woodworking design, my wife Connie did the design work and G-Code generation for the shops milling machine as well as the KOMO router that manufactured the wood parts. I have been experimenting with MasterCAM, and other CAM software and may be able to answer other specific questions if you post more details.
BobCAD is a favorite to convert CAD files to CAM code. STL from Alibre, or other file that your software accepts. The MecSoft Visual Mill Basic 3.0 bundled with the Professional and Expert version should be able to provide you G-Code from your Alibre files.
